While I feel the actually bug here is with Strongarm, the obvious fix is a feature addition to ctools to allow ctools to report the module that exported an item, even if the item is overridden.

If the ctools maintains deny my patch we may need to seek other options here.

The bug you refer to has been commited and pushed. Does that mean for this bug to be closed, we need to wait for ctools to do a new, stable release incorporating the patch? Or can this bug be closed?

We should not close this until the fix is in an official ctools release.
