Some items I checked and tested:

Uninstalled field_permissions module, which was triggering unrelated problems.
Uninstalled Shipping and Flat rate example modules.

Sorry for the double post before.

Well, this error eventually led me down the rabbit hole into a whole day of POD exceptions and phpMyAdmin fixes.

I suspect that this had to do with a disparity between the Commerce Shipping module versions 1 and 2, which it was hinted to by boss rfay at the projects site and that it was later hinted at by a similar post, but that basically relates to switching between Commerce Shipping 1 to 2 leaves a customer profile reference field defintion from Commerce Shipping 1 in the db for orders and/or profiles already created. I "think" this happens when the field itself is in the user sign up form like I had it. Scott at Drupal Commerce hinted at this as being crossed linked with Customer module here:

In case anyone runs into this, here are some possible hints for you:

My Kickstart profile was old, and while I presume updating via Drush should also update the modules in it, for some reason in my case it was not.
Even after proper drush updating, this nasty little field declaration was in there and I could not get rid of it no matter what I did. In my case the problem was compounded even further by a bug in Drush 4.5 whereby updates suddenly were not getting applied at all (unrelated to this issue).

At one point I decided to move the modules from the /profiles folder to the all/modules/contrib folder to get around this drush issue..and all hell broke loose. This should have only required a simple Drush commands to reassign the proper module paths, but in my case it became one gigantic mess of EntityMalformedException which also hinted at Commerce Shipping as the problem ( http://drupal.org/node/1330882 ) and forced me to disable and uninstall all the modules down to the Customer module in order to uninstall it and thus remove the declaration.

My suggestions:

A) New install with Kickstart and advanced user? Move the modules from profile to all/modules right away after install and before you go into developing. That said, the implications of doing this are considerable and be prepared for a mess. FOLLOW THE INSTALL ORDER, something I failed to notice and made the mess even bigger.
B) Self-update Drush to 4.6 --dev to avoid secondary problems. (Assuming you have to use 4.x because of Aegir or Pantheon) Go for 5.x if not.
C) Schema's SQL tool saved my life. Literary.
D) I would probably have saved myself a lot of headaches by simply deleting the customer profile fields first. Or not. I would try it first. I didn't because I had a bunch of Rules I had written that I wanted to save....but at the end this process killed them all, so may as well do it first.

Setting to fixed, but maybe the DC bosses want to review it in case I just typed a bunch of non-sense.

In any event, the issue "appears to be solved". Cross fingers.
