Oh, my bad.

I have a virtual box installed in which I run drupal, and I was trying to run the drush dl-autopager from my local env.
If its runned at the server, where the site is, it works.

Its also included correct in the registry so I think this issue is solved.

If you still have problem, make sure that you have installed the module before tring to run the drush command.
Also, clear the cache to make sure that the register will be build again.
