After looking at my site statistics, I've realized there is no "referrer" being included when someone uses one of our shortened URLs, so there's no way to tell how many people are using the links.

Is that because of something to do with this module, or something in my Apache or htaccess settings?

You have to create a custom module and use of the hook available (hook before or after) and save the referer into your database.
