I added the Field collection to my node and several image fields.
Save it.
Next, I delete the image (and save my node), but file still exists on server and records present in the tables (file_managed & file_usage).

Any luck?

I tried it myself using a field collection with a couple separate image fields and the embedded widget but removing the file got rid of all traces that I looked for in the database and files dir.
