Ok - here we go. Is there an easy way to change MOST of the links on the site into no follow links (rel=nofollow).... BUT to be able to "turn on" the links you want. This is the strategy behind proper structure related to spiders vs. the structure related to humans. We want to tightly control the spiders, but want to give humans duplicate methods for navigation.

I am wondering if this would be a change in the theme, or possibly a filter... but then how to "undo" it. Could the filter be set to ignore specific links if they had a different tag?

Ultimately, I am wondering what the most comprehensive, and simple, solution might be...

Does it work for internal links?
Isn't it a lot of work to manually append each and every link you want to exclude from the spiders?
Yesterday I saw a video explaining how you can prevent diluting the PageRank from one page due to an internal link to a lesser important page.
