I can upload to the private system via the media field (there is an option to set) but not using the WYSIWYG-integrated media selector which seems to upload everything to the public system.

This is now possible to do with Media and File Entity 7.x-2.x. However, Media 1.x is feature complete so this functionality will not be backported.
