Issue Summary
At first I was only hosting the subdomain with the store, then the client switched from their static site to using Drupal, so I added the pages into the same site, but the pages do not use the subdomain (or https://). I set up a second folder in sites with settings pointing to same database.

I have been looking through the posts here, but none of the suggestions have helped.
My issue is that when you log in you get 'permission denied' and have to manually add "store." to URL to work, even though I do not have admin* in list of secure pages any more.
I tried the cookies setting as suggested and then I could not get access with either URL once logged in.
Client wants to set up logins for staff and parents so I cannot have this happening! help!
