It seems there is a problem when activating the module Taxonomy Import/Export via XML (7.x-1.x-dev).
When this module is activated :
* an orphan term can get a parent term (ok !) ;
* a term which has already a parent term cannot get another parent term, despite the message "Updated hierarchy" displayed (no effect in fact).
* a term which has already a parent term cannot remove this parent term, despite the message "Removed parent" displayed.
When Taxonomy Import/Export via XML is desactivated, all work fine.
I hope this will be usefull to improve your module (which is very good ! native one day in drupal ?).

mh86 commentedI have no idea how the Taxonomy XML module could interfere with the Taxonomy Manager.
Please re-test again with the latest code and describe how you are using the Taxonomy XML module.
