after importing a site from another aegir server, the site has the installation profile listed in aegir as contextual links and the contextual links module is missing from the site.

You have some mess to clear up in the hostmaster database/table/packages. There were probably the same machine names used for install profile and module or theme etc. or nid's conflict. There is no magic fix, only removing some conflicting records and then running verify for the platform and site again - note that you will need to edit also drushrc.php file, probably.

Moving this over to Hostmaster, as there is nothing BOA specific here.

We really should record package type and use that in addition to the package name, otherwise people are going to run into this issue all the time.
