I spent the better part of two hours sorting this out, not remembering I have actually been in the very same situation before, some time ago.
For n00bs like me, it takes quite some digging to find out that when you setup Superfish, you need to remember to disable Menus in the Theme settings. If that setting is there.
As in:
Home › Administration › Appearance › Settings › Enable or disable the display of certain page elements > Main menu / Secondary menu
Please consider adding this to documentation, also considering the altered paths (/build/ that exists in pre Drupal 7 versions.

Sorry, somehow never saw this!
As things like this vary from theme to theme, I guess it should be mentioned in the theme documentation rather this module, will close this, feel free to open; thanks for suggestion anyway! :)
