Hi,
I normally exclude some fields by selecting "Exclude from display" and call them as replacement patterns in a "Custom Markup" field later, but in 6.x-2.16, they disappear completely from the results, so ruining almost all my views.
6.x-2.13 works perfectly though.

You know it's hard to guess what you actually did by reading just these descriptions.
One thing i would ask you is to try 6.x-2.x, maybe it's fixed there already.

Are you using the latest version of Views? Is the problem fixed in the development version?

Describe, in detail, the steps to reproduce the issue.
Tick "Exclude from display" checkbox, say for Node:Teaser field, then add a new Custom Markup field below, use [teaser] replacer token, nothing is displayed in 6.x-2.16, everything is OK for 6.x-2.13. I'm using very same technique for hundreds of views for years till I decided to upgrade views to the latest.
Try to reproduce your problem using a Drupal core theme and turning off as many modules as possible.
I'll, but I'm not optimistic.
