The call to the theme function L131 of markdown.module can in some case initialize the theme to the wrong value. I don't think it's common but it happened to me with atrium+features+strongarm.

I'll post more details later, i'm creating it so that I don't forget to report this issue.

A call to theme() should not change the theme. I'd like to see more detail on what causes that to happen.
