There should be an administrative section with settings for each of the incubator modules, bringing together all the settings necessary for each of those. A beginning has been made with Incubator Mapping settings, although those need to be expanded as well.

Modules needing settings may now implement hook_incubator_settings() in modulename.admin.inc and they will automatically get a settings page in the incubator settings area.
