I have two questions.

First, I am moving a site to Drupal. Currently the site is divided into a main site (www.example.com) and a subdomain (sub1.example.com). I want to move the subdomain (sub1.example.com) to Drupal first and then the rest of the site. What is the best practice for this? Where should I set up the files? All users of sub1 and the full site are the same, so I do not want to create multiple databases. Finally, once I move the rest of the site to Drupal, I want to keep the sub1.example.com.

Second, I would also like to create a new subdomain called store.example.com. I am thinking of using either ubercart or drupal e-commerce module. What are the differences these two modules? I understand that ubdercart is still beta, but if it going to be more robust then would it be better?

I haven't really used the e-commerce portions of Drupal, so I'll just answer the first question.

How exactly do the main site and sub-domain work together? Did you want them as two separate sites (with a shared user table & such), or are they really one site, with a portion of it accessible via the subdomain?

If they're truly two sites, it seems like doing a multi-site is the way to go. You can put the database tables for both on one table using prefixes. And then you'd tell the settings file which tables you wanted to share across the two sites.

It'll be a bit more complicated since you want to move the subdomain to Drupal first. What I often times do is just install Drupal in the subdomain and then get it all set up. I'd not only set up the database settings in the "default" folder under /sites, but also under one named after the subdomain (sub1.example.com). I'd then put all the files into a /files directory within the sub1.example.com folder. Same with the theme. Contributed modules should go in the all/ folder under sites. This allows all your links to files, themes, images, etc. to continue working once you combine the sub-domain install into the main directory install.

When the main site is ready on Drupal, you can move the settings folder for the subdomain into the sites folder for the main directory. (Before doing the move, back up everything just in case.) That'll bring over the details for the database as well as all your files and your theme. You can then delete the sub1 folder (I'm assuming your host works like mine - creates a folder named after the subdomain and that's where your files go). But don't delete the subdomain - just the folder. Then you'll have to create a symlink, which links sub1 to the main directory. That's what allows the multi-site set-up to work.
