We upgraded to the latest development version of CCK 6.x-3.x-dev and there's now a handy "remove" icon next to each field when more than one field is allowed. However, it appears directly on top of where the Node Reference buttons appear, at least it does in the Rubik admin theme I'm using. See attached screenshot.
