I have created some fields and configured the upload, but uploads withe the media upload are not send to the correct folders. I'm not sure if this is a media module issue or the module here.

Can you fix this, please?

This is a duplicate of #1161524: Integrate with the Media module which is ultimately a duplicate of #1360576: FFP never will work, when a file upload is fully processed before saving content which says to try using the http://drupal.org/project/fe_paths module instead.
