I used drush to create a new site & enable module filter.

On the website:
Click modules in the core admin toolbar.
Module filter comes up in the overlay.
Click a tab on the left, shows those modules.
Click another tab on the left, shows those modules, and now the browser acts like an outside link has been clicked and refreshes.

After the page refreshes..

Plain annoying if you're trying to enable modules from multiple sections in one go.
... of course I just disabled overlay, but I didn't see this in the issues

I can confirm this on an installation on MAMP when in the overlay.

Yes, seems that module_filter is incompatible with overlay module.

I'm using version 2 dev and this doesn't suffer from the same problem. :)
