Would it be possible to use HTML Purifier for more than user generated content? I'd like to have it cleaned my entire site HTML. So that it strips all Drupal's ID's and cleans the formatting of contrib modules (views, etc). Is such a thing possible?

Not possible. For one thing, it'd get rid of all the JavaScript on your website.

If you're looking to clean up/reduce Drupal's default markup, try the Mothership base theme.
