When creating a new directory, the correct default folder is selected (default Taxonomy behaviour).

Which drupal version are you using?
Are there any erros in the logs?

I can't replicate the error. By default the taxonomy selector should not appear at all in the "New File" form.

Drupal 5.1.
No entries in the logs.

I think you misunderstood my point.
The taxonomy selector does NOT show up when selecting when expanding New file.

The problem I was trying to explain is that de default selected directory is not the current directory.

When expanding New folder, the correct folder is already selected (the directory you are in at that momen).
