When the Main menu is placed in the Header region, the menu labels are not displayed above the gray header, but instead below, overlapping the blocks in the Content region. Please see the attached image.

False alarm on the main menu positioning, as it turns out that admin/appearance/settings/ninesixtyrobots > "Main menu" had somehow become disabled.
