After upgrading to beta3, we found that all of our image sources were being rewritten from:
/sites/default/files/directory/image.jpg to /default/files/directory/image.jpg
reverting to beta2 fixed the problem.

Could you post an example of a bit of content that was having this problem? And do you have anything in the "All base paths" field in the filter settings?

Base paths did it. Had /sites in there. Wish I could remember why. Thanks.
