I use git as a VCS for my drupal sites, but everytime I ran drush pm-update, it backups the old code to $HOME/drush-backups, why it does not detect my git VCS as a version-control engine? I see that cvs and svn has been supported. What about git?

It is not supported. See #797190: Git version control engine for --gitsync and more from #30 onwards.
