as i can see, it's using square_thumbnail instead of my custom one...

I'm having the same issue where it's using square_thumbnail. I figured I wasn't using the right setting somewhere.

I'm not able to duplicate this using the latest versions of Media, Media: YouTube and File entity.

Make sure that you've got the View configured to display the files using the appropriate view module (ie "Preview") which you've configured to display YouTube videos as preview images (using the "YouTube Preview Image" formatter).
