[Note: I haven't got the module working, but if I had, I could see this as an issue]
Scenario:
Queue 1: Allows only story node types.
nodequeue_builder view contains story and page node types.
On the build screen, that could allow me to try to add page nodes, to a queue allowing only story nodes.
I'm not sure what could be done to make this better/avoid it, but one way would be to have the option separate nodebuilder_queue views for each queue.
To do this, I'd suggest rearranging how nodequeue_builder adds it's settings to the nodequeue admin screen
