I just updated to 7.3-dev to utilise some new features that hide menu items that users don't have permissions to see, and it's hidden some of the items for "User 1" if that user doesn't have another role with some basic permissions.

sbilde commentedI have the exact same problem..- Just updated to 7.x-3.0-rc2, and user 1, can only see the first 4 menu-items (dashboard, content ..), while other editors, can see all menu-items?..
What could be the reason for this?

Letharion commentedSolved itself for me.
When I upgraded from rc1 to rc2, most of the admin menu disappeared. I have the "Home" icon, "My workbench", "Content" and "Structure" available, although Structure is almost empty.
All the other menu items, such as configuration, modules, user, the logout link, the "Current user" etc, are all gone.
Then I remebered to run the 7.10 -> 7.12 updates, cleared the cache, and the problem went away.

just upgraded to rc2
site was already drupal 7.12, all updates run
like described above, can only see first four menu entries,
after a cache clear everything shows right,
until the next page load, then there are again only the four menu entries
