Currently the nginx includes at "/var/aegir/config/includes: expect php-fpm to be running on port 9000, this is problematic if you are trying to set up xdebug to assist with debugging.

Would there be any issues with changing this to another port?

We can't change this because it is the port used by default in every standard php-fpm install.
