On the page admin/settings/menutrails
There is a section for configuring menu trails by category.

When the form is saved, these settings are not saved, and all categories return to normal.

It could be to do with the fact that my categories relate to more than one node type.
I'm guessing this, as the title of the fieldset is ' Menu Trails By Category in Sector', where 'sector' is one of my content types.
There is no other category for 'Menu Trails By Category in Project', where 'project' would te the other node type which has categories associated with it.

Yes, I have found this problematic also. I don't actually think it is a problem with saving, more, an issue with the admin interface retrieving the correct value to set the selected="selected" attribute for the current category "Menu Trail" although this is only from what I have seen (it seems to work, just cannot alter changed without redoing them -all-).

I am going to look into this later this week and will post my findings here.

This should be fixed in latest checkin; however, you may need to re-set them one last time to reflect the new data structure.
