Migration should check if the civi is not installed and install it.
Or maybe have a way to easily install civicrm in already working website ?

Agreed, it would be nice to implement this.
There is already an open issue for this, please see #1127252: Install CiviCRM on existing sites when migrating from a non-civirm to a civi platform.
