Downloaded the original Fluid Baseline Grid package, builded a Drupal test theme and FlexSlider works fine!
So should be an issue with your theme and not the fbg framework itself.

I have made a lot of changes to the code for a new 2.x branch of FBG. Can you please test your FlexSlider configuration with FBG 7.x-2.2 and see if the issue is fixed, or let me know which FlexSlider setup you used so I can try and replicate the issue? There are 3 options and I want to replicate the exact issue you encountered.

I have tested the Views method, and everything seems to be working properly. Make sure that if you are using the FlexSlider module to read the README.txt file, as the FlexSlider library folder need to be renamed to flexslider in your sites/all/libraries folder, otherwise the Javascript will not kick in and will not create the slider.
