And maybe this is the theme's fault, I'm not sure.

If I enable the Skinr Context UI, I no longer have the option for changing a block's colors (Background Color, Header Background Color, Header Text Color, and Link Text Color). However, when I disable it, those options are there but they don't do anything.

I'm using the Omega Theme framework, but I've also seen this issue using Adaptive Themes. The only one that seems to work is the AT Mix N Match theme. All others make no difference in colors.

Are the elements you're trying to skin Panel panes? If so, have you tried this patch #1547250: Skins on Panels never appear when Skinr Context module is enabled?
Which versions of the listed themes are you using?

And I've attached a couple of screenshots with and without the Context module. I wouldn't mind just forgetting the Context module if it would work, but even when it gives me the options to change the colors, they don't work.

Neither Omega nor tb_methys are compatible with Skinr for D7. I'm not sure I follow what your issue is, considering their lack of Skinr support.
