I first tried upgrading ctools 7.x-1.0-rc2 to 1.0 by deleting ctools rc-2, and then replacing it with 1.0. The site then complained about missing files.

I managed to upgrade by copying the files from 1.0 into the old rc-2 folder; which seems to work like expected.

That's odd. Without knowing the specific files it was complaining about I can only guess, but I don't recall any files actually being removed between rc2 and 1.0 so I would guess that your install of 1.0 was somehow incomplete.
