To be more precise : Items are still in the bookmarkorganizer_item after nodes are deleted.

Not sure how this is handled by flag module, but it seems that hook_flag is not invoked when nodes are deleted.

I cannot reproduce this bug. Which version of Flag module do you use?

I think I was confused by #1820798: Only add bookmark when flag is of type bookmark in fact. Let's close this.
