It is until now not possible to get tokens for custom fields for drupal commerce (see http://drupal.org/node/691078). Therefore it is not possible to get those values in emails to customers etc..
Could your module be a solution for this?

Yes it could fix such issue.
But there need some work to do, the token provide by this module is not valid in token tree and entity token tree.
We need remove the token validate to make this module work with rules.
