3. Use Views to create the different lists of nodes, using different parameters to sort them out.
4. Use Menu to organize them as you want in the site.
5. Then you might try Panels to build different layouts for the different pages.
6. As for the top node teaser in each page, I guess you might tweay a bit the page.tpl.php so that the first node in a list has different style selectors than the rest.

That's how I'd go for it, though perhaps there are other, more efficient ways of doing it.

The views module is one way to make custom node lists. You can limit by node type, taxonomy term and more. As for theming the nodes different based on if they are popular, you need some way to determine if a node is popular and "flag" such nodes when they are loaded. In node.tpl.php it is then possible to add a class to the outer div marking a node as popular and then use CSS to theme approriately.
