I've assigned vocabularies in /?q=admin/content/taxonomy to the aggregator item node type but I still can't automatically tag nodes as they are created in /?q=admin/content/aggregator/edit/feed/

The Use feed category tags field appears (i.e. rather than an error with the taxonomy admin link) so - at some level - the module recognises that it's been assigned vocabularies.

On a related note: how do we ensure the feed tags are added to the appropriate vocabulary?

Corrected in CVS feedmanager.module 1.47.4.10

If anyone reading this has any tips on staying in touch with CVS I would appreciate it. I'm totally confused by the CVS documentation here: http://drupal.org/node/120511 (as it seems to just DL everything not the latest changes). The release monitor module doesn't work for me either. At the moment I'm browsing the repository and manually overwriting php files!

You could use an RSS reader to monitor the projects CVS messages.
