There are some differences in terms of configuration options. However, the major difference is that Relevant Content Bean is built on top of the Bean API - which is a fundamentally different architectural approach. Each instance of the Relevant Content Bean is a full-fledged entity - making it fieldable, exposing it to Views, allowing it to leverage view modes, allowing for more granular access control, etc.
