Domain theme allows separate themes, theme settings and colors for each subdomain, but on the subdomain the default theme is still the same with the main domain site, although they actually uses different theme.

I'm setting class for themes for subdomain, but it fails.

This would be an issue with Domain access module. See skinr.org for details on how to make a theme work with Skinr.

This sounds like the subdomain is not actually loading. Try enabling the Server Info block to debug.
