I'm using latest 7.x.dev version (june2012)
PCW 7.x-1.x-dev (default theme)
Adaptive Panels Everywhere sub theme for PCWtheme
AT Admin 7.x-3.0-rc6
AT Core 7.x-3.0-rc6
AT Panels Everywhere 7.x-1.x-dev
I can do any changes to the settings for all themes and everything is okay, but when I make a change (and even if I don't change anything, just click save) to the PCW subtheme, I get these errors...

Jeff Burnz commentedIts because there are some setting defaults missing from the current dev, I'll update it later today. You should be able to work around this by setting something for the Panels layout settings for the Standard layout. I could put in some checking so these sorts of warnings and notices never appear but I would rather let PHP let us know something is wrong because there really needs to be something set for for each panel layout.
