Hi there. First of all: excellent module you wrote!
Is it possible to turn on swf tools just for certain node types so only attachments on these get converted into the player?

Setting as won't fix.

SWF Tools 6 fully supports CCK, and that is the "preferred" way of attaching files for SWF Tools.

I haven't given a lot (ok, any) thought to supporting the upload module in a while, and it would just complicate things trying to work out what uploads to render in SWF Tools and which not.

CCK is so widely supported I don't think it's unreasonable to have a dependency.

Plus you get great flexibility with regard to playlists and adding titles etc.
