I have various modules installed to allow users to pick different themes for their groups, blogs, mysite, etc. The problem is that sIFR settings for one theme are rarely appropriate for a different theme. Would it be possible to have theme-specific sIFR settings, just as the block settings are now theme-specific?

Yes, that is possible and is already on my task list. However, I will implement this feature after http://drupal.org/node/123798 is done and committed.
