I've set up search and 404 pages and they works as it should. The only thing, they are using the wrong theme; they default back to the admin (Garland) theme rather than my custom theme.

I am using a modified Zen theme.

Any help with this would be much appreciated.

No Solution yet, but I have noticed in one installation of Drupal 5.10 that search results triggered by search-404 do not display any blocks. This is making me think that since blocks are set per-module, then search-404 must be falling back to a different or neutral block setting. This related to it falling back to the admin/default theme. I will report back if I can pin-point the culprit
