The primary and secondary links appear to be displayed at the same position. If the theme is not going to support both sets of links simultaneously, it should maybe be set up to automatically disable one set when both are enabled.

Since the Primary and Secondary Links overlap, the template now gives precedence to primary links. If Primary Links is set, then it gets displayed, and Secondary Links are ignored. If there is no Primary Links and Secondary Links are set, then the Secondary is displayed.
