Would also be great if regions like header, menu bar, tertiary were directly accessible via the panels ipe just like the content area currently is.

I'm not sure if this is doable with PE, I need to look at the code more closely, I always assumed it was, but I recall looking at this and thinking maybe its not and we are stuck with what PE gives us.
