I have had TinyMCE installed for a few months. One of my system roles is Administrators. This role has it's own tinymce profile. Recently the system administrator role has stopped showing up in the basic setup section under 'roles allowed to use this profile'. When I try to edit the profile that includes the role administrator, it won't let me submit the changes because it requires me to select the role for that profile. It appears that the profile functions properly in all the editing areas to which it is assigned.

My other profile, users, does show the role it is assigned to under basic setup. I have checked the database and the role id assigned to the profile administrators is correct (table tinymce_role). In table tinymce_settings, all appears to be correct including the rid entry.

The table role also appears to be correct.

So it appears, that for some reason, the module isn't displaying this one roll, administrator. The module also won't acknowledge any new system roles I try to add.

Turns out that the problem was unrelated to TinyMCE. Something completely wiped all the access settings for the administrator role, including tinymce access. I have no idea how all the checkboxes in access control got wiped for only the administrator role. Very unnerving to say the least. Case closed.
