Can we create sub themes own settings file to add more features?

Are you talking about settings.php that lives in sites/default/ ? Or are you talking about your themes .info file?

I can not help you with this sorry, I do not have a 'theme-settings.php' file in any of my Omega themed sites.

If you want to add more zones or regions, add them to the .info file.
You might also want to take a look at the 'context' and 'delta' modules.
