On a clean drupal 5.2 with just taxonomy super select and formfilter contrib modules enabled,
super select is unable to alter the form.

I didn't know if I need to publish it here or in formfilter, so just let me know if I also need to report there.

This may now be fixed by the new install code that changes the module weight so that it gets called later. Please try 5.x-1.10. You may need to uninstall/re-install to make it effective.
