I still have this problem and after looking at the issues for entity api, it says issues from includes/entity.inc are a core issue, hence me posting here.

Free tagging 'works' so to speak, the taxonomy lists are updated and they are displayed on the node page, however, I get this error each time when adding tags then saving, or even when editing the node and then saving. If I delete all tags from the text box and then save, no error.
