There's another really nasty bug within panelizer, and this one prevents panelizer changes from being saved for new panelized nodes on stage.wk.com at the moment - really really ugly: http://drupal.org/node/1412022. There's a fix, however it requires latest dev and a patch, and panelizer is part of ns_core.make.

The following patch for ns_core 7.x-2.x-dev 5a5fac3 points to panelizer 7.x-3.0-rc1+4-dev and applies the patch http://drupal.org/files/panelizer-duplicates-1412022-22.patch.
