I checked Cleanup using Pathauto under File name options, but the file I uploaded had its spaces removed.

file paths work, thought.

I'm unable to confirm this, in my testing the Pathauto cleanup respects the Pathauto separator settings.

Please provide some more information on how to reproduce this issue.
